- the grandfather ended up killing this kid ie his own kid with morgan, because he didn't want it to affect his relationship with helen and this is the truth alfred told helen which she refused to believe because she trusted your grandfather.

- the unfinished letter in the study was about the murder of his kid that the grandfather committed that he wanted to confess to helen and he wanted to tell her she can never enter the attic because the kid's remains have been kept there.

- because the grandfather killed his and morgan's kid who morgan loved more than anything, morgan killed helen to take revenge from your grandfather because she knew how much he loved helen.

I’m guessing something happened to the kid, since Alfred is talking about a scandal and what not, like why is it so important to keep the child a secret unless something happened to the child? Helen might have found out and went to the attic and found the child dead, and then someone pushed her out the window. My guess would be your grandfather killed the kid so he could start over with Helen, but I’m still not sure

helen wanted to learn more about the attic, and started asking questions. alfred decided to tell her the truth about the attic, to silence her and hopefully make her leave so that grandfathers reputation wouldn't get damaged. 

now that kubrick was killed as well, i think that mrs leigh has a bigger role in the murders. alfred is still suspicious after the note 
i believe the kid was killed by grandfather, because he is not innocent in this. that is what he wanted to keep hidden in the attic, that's what helen was curious about, and that's what alfred told her. 

i think the ghost of mellon was talking about someone taking her child, maybe talking about helen taking her by snooping in the attic.
