I assumed that the "refried" in refried beans meant they were fried twice, as in fried once and then fried again but actually they are only fried once.
The 're-' comes from the translation of the original word, "frijoles refritos". In Spanish, the prefix 're-' means 'very' or 'really', so the direct translation from Spanish is "very fried beans" or "well-fried beans". 
English adopted the word 'refritos' as 'refried'. It's just misleading because in English, the prefix 're-' means 'again' and not 'very'.
